Black Hand is the best faction in the game but not because of the reasons you highlighted. It is strong because of its overpowered tier 1 infantry and flame rushes. Vanilla GDI is pretty strong because it is reliable. It probably makes the most sense in terms of balance.

The story was interesting but outside of that it did feel like just a big add on for 3 rather than a full game in it's own right. The Skirmishes are more interesting because of the sub factions that were added. Definitely.
